Common question, and for what it's worth: the chant caught on circa 1996. The Broncos' PA announcer always says the result of the play. He'll throw in some emotion when the Broncos get a first down, and would slowly announce stuff like "Bono's pass is... in..com..plete".
There was a high scoring Broncos-Ravens game around October 1996. Vinny Testaverde threw the ball about 40-50 times, and the "in...com..plete" really caught on during that game. The cheerleaders added a little "in-com-PLETE" motion to their routine in 1997. Now it's even a part of Madden video games.
For the record: I HATE HATE HATE the Broncos, John Elway, Terrell Davis, their current unis, and a whole lot about that franchise.
That said...I dig the "IN-COM-PLETE" chants, but I miss when they used to play the derby-muted trumpet's "WAH WAH WAH" after that chant. (You'd know it if you heard it.) That was rub-it-in GOLD.

If I'm remembering what I've heard correctly, they even do that now and then during Broncos home games in ESPN NFL 2K5.

The Broncos fans do "In-com-plete!" for every single incompletion in Madden '04, and I would guess '05 as well. Gets to be annoying when you have Drew Brees under center.
