Yup that was agreat game. Part one and Two (and the PSP version BTW).
Parasite Eve and the First Silent Hill were great.
First game that I remember actually scaring me was Alien Trilogy on PS1. I only played it at night so the dark screen was easier to see. The alien creatures and the face huggers jumping out at you would always make me jump.
The Resident Evil and Silent Hill series are the only other ones I can think of that are also creepy to play at night in a dark room at 3:00am.

The Clock Tower games! Three minutes into my first time playing it, at 2pm on a nice sunny day, my heart was racing so badly I had to shut it off. This from a 2d basically side-scrolling Super Nintendo game.
It was actually like being in a horror movie, as you basically had no weapons against the Scissorsman and had to run, hide and hope he went away. You died instantly if he touched you, and he could follow you from room to room. You thought you were safe behind a locked door, but like the world's most horrible Pepe LePew, he would always catch up to you, slowly but surely breaking through the door just after you felt safe again.

I have no idea how scary it would still be today, but Metroid Prime was probably the first game I had to stop playing just because the thought of stuff jumping out at me was too much to take.
The Resident Evil games had their moments too, but I was usually too busy banging the controller against the ground and cursing the character movement design to really get into the game.

Anyway, it scared the poo out of me the first few times I played it. You're safe when there is no background music, but once the creepy soft music starts, you're in trouble. The worst were the invistible insect-things down in the sewer. And the un-dead things on the island.
-It's Halloween SEASON, ok? Is that better...smartass.
-Loved Medieval. Not scary, but a good Nightmare Before Christmas Vibe.
-Silent Hill scared the crap outta me. The first one the most. As soon as my radio got static I would freak out.
-Clock Tower! It was basically a Sierra style point and click, but just did everything right. The killer had a theme and when it started playing, shit went down. It was also great because if you hid, sometimes it worked, and sometimes it didn't.
-I think my two biggest jump scares from a game came from the Resident Evil series. Part one, where the zombie dog first jumps through the window. RE4 was the part where you fight the 2 Gigante's in the foundry. I killed one and knocked the other into the molten metal. I calmed down and walked to the pit and a giant hand popped out and jerked me in.
For a little while during college I really got into playing the original Manhunt for PS2. Pretty gory and whatnot. Probably the goriest game I had ever seen at that point.
But that by itself didn't make it scary. What made it scary was playing with a headset (this was before owning a headset was practically mandatory for console gamers). Unlike other games where you might use a headset to communicate with other players or even to bark orders to computer-controlled characters, the point here was to NOT communicate. In other words, make as little sound as possible. If you even BREATHED too heavily some freak would come running looking to eviscerate you. Try playing a jumpy MA-rated game while holding your breath.
Pop in that game, put on the headset, turn out all the lights... yikes! Even my college roommates would get a little spooked watching me play. That and they'd keep asking me why we were whispering.
I remember being freaked out by Silent Hill 3, but in a good way as that was the only Silent Hill game that I played all the way through. The winner though is Resident Evil 2. The monsters were bad enough, but there was one point where they break through a window. The sound was so loud that I jumped a bit in my seat. The rest of the game was similar frights.

Eternal Darkness is my all-time favorite horror game. As you encountered enemies, your character's sanity meter would decrease, and the game would start to screw with your mind. Your character might start sinking into the floor, or the volume might turn down (complete with old-school disappearing green volume bars). And those were the tame effects. I don't want to spoil the best ones.

One of my friends really got scared when the game pretended to wipe out every saved game on the memory card, one by one. I think there may have even been a fake system crash at a key moment, or maybe it was an message saying you had to go buy the next episode to keep playing (don't remember for sure, it's been a few years).
Silent Hill 2 was my favorite in that series. The gameplay hasn't really held up over the years (it probably sucked back when it came out too), but the story is awesome. You end up spending a lot of time wandering around the streets not really knowing exactly where you're supposed to be going, but there's always the chance that some monster is about to come out of the fog and get you, so it's very atmospheric. It's worth playing through at least once despite the bad parts.

The only problem with Eternal Darkness is you had to play the game poorly to see the creepier sanity effects. If you want to see the walls bleed you have to go out of your way to not restore your sanity meter.
The first F.E.A.R. game was particularly scary. There's something about ghostly little girls that can conjure up huge fires that'll do that to you though.
Honourable mention goes to Dead Space. The use of ominous music just before you get jumped by a bunch of Necromorphs was pretty...effective.
And kudos to those who've mentioned RE4 as scariest game ever ...

Resident Evil 3: Nemesis is the most "scary" game I've ever played...I remember wanting it after finishing Resident Evil 2....and not being able to put the controller down. I distinctly remember my heart pounding a few times...and feeling satisfied and relieved when I finally beat it. First game that I really remember tackling with the Dual Shock controller, so the timing of the vibration with zombie ambush only helped matters.
I should qualify this by saying I really haven't been much of a gamer since the days of PS2..and by then it was usually strictly Madden or the Smackdown series of games.
