I just watched the "The Rock: The Most Electrifying Man in Sports Entertainment" DVD, and on it, during the Wrestlemania X8 Hogan/Rock match, Hogan's nWo entrance music was replaced with generic rock music.

Was Hogan's music the Jimi Hendrix? If it was, the answer is "mu$ic right$ i$$ue$."
I'm assuming that they have to pay a pretty penny to the Hendrix estate for each use. Which begs the question, how much did WCW pay way back when, since that tune was played ad-nauseum for like three years.

WWE lost the rights to "Rockhouse" (youtube) right around the time that they changed from WWF to WWE. Back in Black and Hulk Still Rules were two of the last, if not THE two last, DVDs produced under the WWF Home Video name. I think they lost the rights to some adult entertainment company, but you'll need a real insider like Cubs to confirm that.

The nWo theme ("Rockhouse") is available from Focus Music on a stock music CD called "History of Rock & Pop #1". It's not by Jimmy Hart and, despite the similarities, has no connection to the Hendrix estate that I've ever heard of. It's just some stock piece a guy wrote.
I've heard that story about WWE losing the license to some porn company, but that doesn't really make sense since the point of such production music is for anyone to use it (provided they pay the license fee).
And WCW was the king of using generic production music that you could hear anywhere. Every time I turn on the Military Channel or whatever it is, Goldberg's theme is playing over some battle scene. So why they'd have some exclusive license for this one song, I don't know. Assuming exclusive licenses like that even exist.
I don't know for sure, but I would imagine WWE just decided to stop paying the license fee once they stopped using the nWo. Which, if memory serves, was not long after the WWF/WWE switch, fitting the timeline mentioned earlier. At that point, the only reason they'd have to keep paying for the music would be for the occasional match on a DVD.
This is why they like to make their own music, so they don't have to pay anyone money. The only lasting exception to that I can think of was Booker T's theme.

Does overlaying "Can you dig it suckaaaa" give you the right to copyright it as your own recording? Because they seemed quite in a rush to do that, immediately after the Alliance vanished.

I wouldn't think so, but I don't know. I'm pretty sure that on the video games and such, they still had to credit his music to the original writers. So I guess probably not.

Well, how soon after they became WWE did he go to Evolution? Also, I know that once the change took place, the majority of DVDs were replacing 2001 with his 1992-produced WWF music.
It's funny that on 24/7 they still use the NWO music when Hogan came out, yet so much other music is removed on there, such as Goldberg's music going to his WWE theme.
