The students (in a video you can view here) faked being members of the "Harvard Pep Squad," passing out pieces of paper to the Harvard side of the stadium.
These Harvard fans were told that the pieces of paper would join together to spell "GO HARVARD." Little did they know, when held up at just the right moment, the pieces actually spelled "WE SUCK."

The fact that Yale ripped off an old Caltech prank speaks far more highly of Caltech and its tradition of wonderful pranks than of Yale, methinks.
Oh, and though it's probably out of print by now, I give the Neil Steinberg book If At All Possible Involve a Cow: The Book of College Pranks the highest recommendation. A great read - and discusses better pranks that both Yale and Caltech have pulled off.
